The Argentinian star flew to the Qatari capital on Sunday to front an awareness campaign against malaria in Africa after agreeing to be the face of the project.
Barça are sympathetic to the plan and support similar projects around the world, but they were unhappy that Messi had made the trip without their permission.
While the Catalan club introduced a new internal code of conduct for players last summer, Messi's actions did not violate any of the regulations.
The Blaugrana would have agreed to the trip, a club spokesman confirmed, but Messi was supposed to be at home resting as part of his recovery from an injury to his leg.
During the trip, Messi met with former Barça vice-president Sandro Rosell as the pair have remained friends.
Rosell left Camp Nou after disagreeing with the way that his old friend, and now foe, Joan Laporta was running the club since taking control in 2003.
